Most modern Linux distributions have a GUI tool to install stuff by downloading the package, so users normally dont have to deal with package files most of the time. I imagine the EEE PC is no different.

And yes there are package files and an "easy" installation system - there are several different package formats.

BUT, because the EEE PC software is based on one of the less popular distributions, it may not have all of the packages that the "big guys" have. In fact, the graphical tool may have limitations that you need to workaround to get something that is not in there "standard"
repository installed. So sometimes it is necessary to do some work on the command-line to get around the limitations of the graphical package manager.
